~~WFCORE-6442~~ added some pending TODOs for ModuleSpecification, this task should resolve them.

Specifically, we have to change ModuleSpecification.getMutableUserDependencies to return a Collection returning the internal userDependenciesSet added in ~~WFCORE-6442~~
