Potential NPE when applying patch with files

While implementing additional integration tests for the patching mechanism (cfr. ENTESB-2686), we discovered a potential NPE when the patch is not being applied straight from the ZIP file but in a separate step using only the patch metadata.

The fix would be to ensure that the replacement are being stored along with the metadata in the data folder so those files can be used when applying the patch afterwards.
