Clean up and migrate ProtobufProcessMarshaller fully to ProtoBuf

Unfortunately, when we moved to ProtoBuf (just before the 5.2 release?), we overlooked parts of this class: there is code that's commented out, and even though it's a Protobuf* class, it uses java serialization.

It would be good to clean this class up and make sure that everything works the way it should.
